Rewriting DNA to understand what it says

Our ability to "read" DNA has made tremendous progress in the past few decades, but the ability to understand and alter the genetic code, that is, to "rewrite" the DNA-encoded instructions, has lagged behind. A new Weizmann Institute study advances our understanding of the genetic code: It proposes a way of effectively introducing numerous carefully planned DNA segments into genomes of living cells and of testing the effects of these changes. The study is being reported in the June issues of Nature Biotechnology and Nature Genetics.

Until now, changing the DNA sequence has been a slow and labor-intensive process. It took several weeks to alter just one DNA region at a time; testing the effects of each of these changes took even longer. In the new study, Weizmann Institute scientists have developed a technology that makes it possible to simultaneously introduce tens of thousands of DNA regions into tens of thousands of living cells ? each region in a separate cell ? in a planned and systematic manner, and to measure the results of each such change with great precision and within a single experiment.

"This fast method will significantly advance our ability to understand the 'language' of DNA," says research team leader Prof. Eran Segal, of the Weizmann Institute's Computer Science and Applied Mathematics and Molecular Cell Biology Departments. "Reading out a person's entire genome is already a manageable task, but what exactly is written in that genome? After all, a genome looks like a lengthy string of letters whose meaning is for the most part obscure. Just deciphering the DNA letters is like trying to understand a foreign language by listening to it being spoken. Our method will help us identify DNA 'words' and understand their meaning."

Understanding what's written in the DNA might help us interpret, among other things, how genotypic differences among people generate observable differences among them, from the way we look to the way our cells function. Thus, for example, it might be possible to clarify which genetic differences are responsible for the development of various diseases in certain individuals. The Weizmann Institute technology can also lead to improved genetic therapies based on introducing new genes or improved regulatory sequences into cells in order to repair genetic defects.

In the present study, the scientists investigated a vital aspect of the DNA language: How the control of gene expression is encoded in the DNA ? that is, the instructions determining the level of activity of each gene in the genetic code. Since gene activity levels have crucial effects on cell function, this question, considered one of the central in molecular biology, has been studied for decades. The new technology has enabled the scientists to isolate and test the effects of various parameters on gene activity levels: For example, how a gene's activity level is affected by the gene's distance from its regulatory sequence. The researchers have managed to elucidate how various parameters define the regulatory "language" and to demonstrate how deliberate changes in the genetic sequence affect these parameters in a way that alters the level of a gene's activity in a predictable manner.

The new method consists of four steps that combine existing technologies in an innovative manner. The steps are: creation of 50,000 different genetic sequences on DNA chips; massive insertion of these sequences into cells at the same time; sorting the cells with the help of a sorting machine that senses the expression levels of a "reporter" gene; and high-throughput parallel DNA sequencing.

Taking part in the study were Weizmann Institute's graduate students Eilon Sharon, Tali Raveh-Sadka and Michal Levo, research assistant Dr. Yael Kalma and research associate Dr. Adina Weinberger, as well as Dr. Zohar Yakhini from the Technion ? Israel Institute of Technology and Agilent Laboratories, Santa Clara, California.

Paris plane crash spurs cultural growth in Atlanta

(AP) ? Fifty years ago, a group of 106 influential cultural and civic leaders from Atlanta traveled to Europe to visit famous museums and demonstrate the ascendant southern city's commitment to culture.

The Atlanta area's population in 1962 had recently hit a million people, but political and business leaders worried the growth wouldn't continue if the city didn't improve its museums and venues for theater and music. The city's cultural development would be altered forever by the trip, but in ways that had to do more with its tragic end.

The group was on its way home June 3 when its chartered Air France plane crashed on takeoff at Orly Field in Paris, killing all but two flight attendants. It had been the worst single plane crash to date.

"The community was just in shock," said Joe Bankoff, outgoing president and CEO of the Woodruff Arts Center in Atlanta. "I mean, to lose over 100 people in a moment was just unbelievable. But to lose such a cross section of Atlanta was particularly important."

On the flight were artists, company leaders, the first woman elected to the city's school board and other leaders. Among the sites on their packed agenda were the Louvre in Paris, the Coliseum in Rome and London Bridge.

Out of the city's grief grew a sense that something needed to be done to memorialize them, to improve on its tiny art museum in an old house and struggling art school.

"These people were heads of companies in Atlanta. They were the wives who did a lot of the volunteer work at the art association," said Susan Lowance, who had traveled with the group but had decided to stay in Europe longer to visit friends.

She believes the development of the arts center is a fitting tribute to her friends.

"These were people who had a stake in what was going to happen, and what happened was wonderful," Lowance said.

Atlanta is now home to a world-class art museum that has collaborated with the Museum of Modern Art in New York and the Louvre, a Grammy-winning symphony orchestra and other top-notch cultural institutions.

Several business leaders led the efforts to create a permanent home for the arts. They wanted to honor the dead, but also shared the belief that to attract big business they needed to have big arts.

"It was about doing something that would put Atlanta on the map, and that vision was driven really by people who were not themselves passionate about the arts," said Bankoff, whose last day as head of the arts center was Thursday.

The idea was to create a single entity that would house all major art forms. It led to the establishment of Atlanta Arts Alliance and the Memorial Arts Center ? now named the Woodruff Arts Center, after former Coca-Cola president and major donor Robert Woodruff.

The groundbreaking for the Memorial Arts Center was held on June 3, 1966, the fourth anniversary of the crash. It took about two years to complete with a final price tag of more than $13 million, according to "Explosion At Orly," a book by historian Ann Abrams.

When the center opened in October 1968, the French ambassador to the United States presented to the city a casting of sculptor Auguste Rodin's "The Shade." Today it sits on the grounds of the High Museum of Art in a memorial ringed by polished stone etched with the names of those who died in the Orly crash.

The center has grown over the years to include the Richard Meier-designed High, the Atlanta Symphony Orchestra, the Alliance Theatre, the 14th Street Playhouse and the Atlanta College of Art.

Speculating on what the Atlanta arts footprint would look like today if the crash had never happened, both Abrams and Bankoff said they believe the city was destined to grow into a major arts center.

"Frankly, it would have happened anyway, but it might have taken a little longer, and it might have taken a few different turns," Abrams said.

The different artistic entities would likely have been scattered instead of winding up on a single campus in Midtown Atlanta, Bankoff said. The visual and performing arts were grouped under combined management, which may have accelerated their development and strength.

While Atlanta's profile in arts bloomed, the families of the crash victims put their lives back together.

Penny Hart was a 19-year-old college sophomore studying at the Sorbonne in Paris when her mother, Henrietta Collier Armstrong Ayer, came over on the trip. They ate dinner together the night before the crash.

"It was just a wonderful, happy occasion all the way around," Hart said.

Hart's stepfather booked her a flight to Atlanta the day after the crash. She stayed for several weeks and returned to Paris to finish her studies after her mother's funeral. After graduation, she abandoned her plans to go to graduate school for clinical psychology and decided she wanted to keep traveling. She became a flight attendant for Pan American World Airlines for several years.

"There was no one to stop me, and my mother would have stopped me. It just wouldn't have fit in with her image of things," Hart said. "I had a great deal of freedom, I guess. But it's also very strange to have no support if you need it."

She eventually returned to Atlanta. Her involvement in the memorial project was limited until decades later when she helped the center locate surviving relatives of the victims.

"Most of them were so thrilled to have been found because they hadn't had anybody to talk to about this very much and certainly not for a long time," she said. "In those days, you didn't wallow in your troubles publicly ever. You got right back up and dusted yourself off and got moving again."

Also killed were Tom Little Sr., an architect who restored 18th-century buildings, and his wife, Charlotte, who decorated the interiors with period furnishings. Their son, Tom, was 12 and was being cared for by an aunt while his parents were in Europe. He remembers watching cartoons in his parents' bedroom when the phone rang. He answered at the same time that his aunt picked up the extension in the kitchen and listened as another aunt sobbed that the plane had crashed.

Little remembers sharing stories with other family members of victims at the 40th anniversary of the crash. In his home, a photo of his parents taken just before they left for Europe sits on a shelf, and framed pencil drawings by his father hang on the walls. He said even he and his older sister had rarely spoken about the crash.

The Woodruff Arts Center and other organizations have planned events to mark the date, and Bankoff said the 50th anniversary provides "a moment to stop and reflect not just on the loss, but on 50 years of continuous support for arts and culture in the community as an important sign of what this community values."

"I'm glad that we have these anniversaries," Little said, "because I like to think that my parents' legacy will last forever."

However, I can?t help thinking that for some students, when asked to ?Explain why some people are prejudiced against Jews? or indeed any other minority, a student might just list all the worst sorts of objectionable things about the group specified; without making reference to flawed upbringing or ignorance as an explanation for the racist views ? and there?s no doubt that this is what AQA had in mind when they wrote the exam. My real worry is that these kinds of badly written exam questions can limit and lead to ?bad RE? teaching.? The best Religious Studies teaching is done by teachers who attempt to convey religions and their context in society in an engaging an authentic way.? In the case of Jewish Studies, I think that the context of racism and Anti Semitism has to be taught sensitively, as one part of Jewish history, but not to the exclusion of teaching about all other aspects of Jewish identity, belief and practice. Ultimately GCSE examinations are a ?rubber stamp? to acknowledge years of learning, and it?s a missed opportunity when poorly worded examination questions fail to showcase the breadth of students? learning.

Google patents view augmentation method and glasses, sees what you cannot

Google continues to keep our friends down at the US Patents and Trademark Office busy with its latest filing, involving augmented reality and a pair of relatively staid (at least by these sketches) pair of glasses. The patent outlines a system where a view-finder could identify what we're gawking at, adding in extra factual details and also outlining new points of interest -- including those that aren't necessarily within the view of our own eyes. The glasses would then be able to notify us with a medley of visual indicators and cues (including the slightly awkward notion of light-up frames), guiding our gaze to something we'd hopefully want to take a look at.

There's more to Google's latest idea than simple tourist-centric finger-pointing though, also looking to augment how we read. The device would detect when someone is reading from a digital display and even feel out the rest of the information currently out of view. It would then direct readers to points of interest; possibly pictures, possibly those important factual nuggets -- the patent still plays loose with the specifics. BEIRUT (AP) ? A weekend massacre of more than 100 people emerged as a potential turning point in the Syrian crisis Monday, galvanizing even staunch ally Russia to take an unusually hard line against President Bashar Assad's government.

Analysts said Russia may be warning Assad that he needs to change course or lose Moscow's support, which has been a key layer of protection for the Syrian government during the uprising that began in March 2011.

Russia has grown increasingly critical of Damascus in recent months, but Foreign Minister Sergey Lavrov's latest comments were unusually strong. Although he said opposition forces have terrorists among them, he put the blame for 15 months of carnage primarily on Assad's government.

"The government bears the main responsibility for what is going on," Lavrov said in Moscow following a meeting with British Foreign Secretary William Hague. "Any government in any country bears responsibility for the security of its citizens."

Alexei Malashenko, a Middle East expert with the Carnegie Moscow Center, said Lavrov's comments suggest Russia may be backing away from its long-standing support for Damascus.

"Bashar Assad is driving himself and Russia into a corner," Malashenko said. "Bashar has definitely gotten the sense that he may lose Russia's sympathy, and he may step back a bit."

It is not clear whether Assad's forces were exclusively to blame for the slaughter of 108 people Friday in Houla, a collection of poor farming villages in Homs province. The United Nations said 49 children and 34 women were among the dead; some had bullet holes through their heads.

The U.N. Security Council blamed Syrian forces for artillery and tank shelling of residential areas, but it did not clearly state who was responsible for the close-range shooting deaths and "severe physical abuse" of civilians.

Activists from the area said the army pounded the villages with artillery and clashed with local rebels. They said pro-government gunmen later stormed the area, doing the bulk of the killing by gunning down men in the streets and stabbing women and children in their homes.

The Syrian government rejected that account entirely, saying soldiers were attacked in their bases and fought back in self-defense without leaving their bases.

Russia blamed both the government and the rebels for the Houla massacre.

"Both sides have obviously had a hand in the deaths of innocent people, including several dozen women and children," Lavrov said. "This area is controlled by the rebels, but it is also surrounded by the government troops."

He said Russia has no interest in propping up Assad but wants Syria to guide its own transition under a plan brokered by special envoy Kofi Annan.

"We don't support the Syrian government; we support Kofi Annan's plan," Lavrov said.

Moscow's pro-Syria stance has been motivated in part by its strategic and defense ties to Damascus, including weapons sales. Russia also rejects what it sees as a world order dominated by the U.S.

Losing Russian support could be disastrous for Assad because his crackdown has left him almost completely isolated internationally. Russia and China have stood by him so far, using their veto power to block U.N. resolutions against him.

Hilal Khashan, a political science professor at the American University of Beirut, said the Houla massacre appears to be ushering in a change in Russia's position.

"There is a shift and the momentum against the regime is gathering," Khashan said. "The momentum is building and the Russians are not blocking the rising momentum."

The Syrian conflict is among the most explosive of the Arab Spring, in part because of Syria's allegiances to powerful forces, including Lebanon's Hezbollah and Shiite powerhouse Iran.

Activists say as many as 12,000 people have been killed since the uprising began. The U.N. put the toll as of March, a year into the uprising, at 9,000, but many hundreds more have died since.

Annan's peace plan, which calls for a cease-fire and dialogue, has been faltering for weeks. But Western leaders have pinned their hopes on his diplomatic pressure, since the U.S. and others are unwilling to get deeply involved in another Arab nation in turmoil.

Annan arrived in Damascus on Monday for talks with Assad and other officials and called on "every individual with a gun" in Syria to lay down arms, saying he was horrified by the Houla massacre.

Britain's Prime Minister David Cameron and French President Francois Holland spoke on the phone and expressed their desire to work with Russia to resolve the crisis in Syria. A British spokeswoman said Cameron and Hollande agreed to act together to "bring an end to the bloody suppression of the Syrian people."

Activists reported fresh violence Monday, saying troops shelled several neighborhoods in Hama, killing at least 24 people.

Cops: Naked man shot while chewing victim's face

A Miami police officer fatally shot a naked man chewing the face of another man Saturday afternoon on a downtown causeway off-ramp, officials said.

The Miami Herald reported that the naked man chewed?off half the face of his victim, who is struggling for his life.


The violence started at 2 p.m. on the MacArthur Causeway off-ramp, just south of the Herald?s offices, the newspaper said.

Witnesses said that a woman saw two men fighting and flagged down a police officer, who came upon the naked man mauling the other man, the Herald reported.

The officer, who was not identified, ordered the naked man to back away, but when the man continued the assault, the officer shot him, the Herald said. Witnesses told the Herald the wounded attacker continued to eat his victim, so the officer continued firing.

Witnesses said they heard at least a half-dozen shots, the Herald said.

The naked man was later seen lying face down on the pedestrian walkway just below the newspaper?s two-story parking garage, the Herald said.

The naked man?s victim was transported to Jackson Memorial Hospital Ryder Trauma Center?and had?critical injuries, police told the Herald.

Neither man was identified.

The shooting and investigation tied up causeway traffic as crowds were arriving at South Beach for an annual Urban Beach Week hip-hop festival.

Next-gen iPhone expected to sport 16:9 display aspect ratio

The next-generation iPhone?supposedly packing a 4-inch screen, up from 3.5 inches?is now expected to sport a resolution of 640x1136, according to 9to5Mac. In fact, the site claims to have information on multiple next-gen iPhones, though not all of them may see the light of day.

The two prototypes in question are reportedly codenamed N41AP (iPhone 5,1) and N42AP (iPhone 5,2), and both phones have a display that measures 3.95 inches diagonally. (This seems to once again corroborate previous rumors about a 4-inch iPhone?one that Steve Jobs supposedly "worked closely" on before his death in October of 2011.) As some have suspected, 9to5Mac claims the larger-sized screen won't make the device any wider than it already is. Instead, the display will grow in length, from the current resolution of 640x960 to 640x1136. That would leave the display 1.94 inches wide while lengthening it to 3.45 inches, shifting the aspect ratio from the old 3:2 to 16:9.

There has been some debate as to whether iOS developers would welcome 16:9 displays. Reports circulated Monday claiming that some devs were excited about the change, but the ones we spoke to expressed caution about screen ratios changing. Would Apple want every single app in the App Store updated for a 16:9 screen, and would developers have to continue supporting 3:2 apps for older iPhones? Several developers pointed out that apps are already supposed to be able to handle display resolution changes, but some have issues dealing with things at the top of the screen (such as the Personal Hotspot bar), so there is potential for complications. How do you think Apple will handle it, assuming the rumor is true?

76ers top Celtics to force Game 7 in East semis

PHILADELPHIA (AP) ? In the most unpredictable of playoff series, Rajon Rondo was the one consistent playmaker for Boston.

Until Game 6.

Rondo had his quietest game of the second round and the Celtics paid with an ineffective shooting night that left them playing catch-up against rugged and determined Philadelphia. The Celtics could never take that clutch late lead and now find themselves trying to avoid a monumental upset.

Jrue Holiday scored 20 points, and Elton Brand had 13 points and 10 rebounds to lead the Philadelphia 76ers to an 82-75 victory over the Celtics on Wednesday night that tied the Eastern Conference semifinals.Neither team has played well enough to seize control of the series by winning consecutive games. But the Sixers were good enough to win Game 6, improving to 5-0 this postseason in games following a loss. Game 7 is Saturday in Boston.

"It's nice to have it at home, but we've got to get it still," coach Doc Rivers said.

Paul Pierce, Kevin Garnett, Ray Allen and Rondo could be playing their last game together Saturday night if they can't find a way to hang onto the ball and put away a Sixers team that won't quit.

Boston has learned three times already how difficult that can be.

The fun for the Sixers started when former 76ers All-Star Allen Iverson earned a roaring standing ovation when he presented the game ball.

It ended with the song, "I'm Shipping Up to Boston," blasting through the arena.

"I want more," 76ers coach Doug Collins said. "We're going to get greedy. We want more."

The Celtics posted ugly numbers across the board: Blame the loss on the 33 percent shooting, the 17 turnovers or the 3 for 14 3-point shooting. Either way, there's enough to go around. Pierce had 24 points and 10 rebounds, and Garnett had 20 points and 11 boards.

Rondo had tortured the Sixers over the first five games, but was limited to nine points (4 for 14 shooting) and six assists.

He'll need to return to form at home for the Celtics to have a chance at avoiding the upset.

"I thought he was trying to orchestrate the offense and trying to go," Rivers said. "He probably got caught in the middle. It happens, but he'll be better."

The Sixers again failed to put up the sparkling numbers in the box score usually required for a deep postseason run. They missed 8 of 9 3-pointers, shot a woeful 17 of 28 from the free throw line and had 12 turnovers.

But when the Sixers really needed that game-changing basket, there was Evan Turner twisting and fighting through defenders down the lane. When the Sixers needed a stop, there was Brand, ripping a rebound away from Boston, even with painful neck and shoulder injuries that keep him awake at night.

"When you get out there, you don't feel much," Brand said. "You've got the adrenaline flowing. You're banging and fighting. That's why Coach has confidence in me to play 34 minutes."

The Sixers wrote "Huddle Up and Fight" on their locker room chalkboard. They did just that and are now one win from reaching the conference finals for the first time since 2001.

Iverson was the MVP of that run.

Maybe a little of that ol' A.I. magic rubbed off in Game 6.

Unlike Game 5, when the Sixers collapsed in the third quarter and blew a lead, they suddenly found a groove in front of 20,403 fans.

The Sixers started hitting free throws, kept turnovers to a minimum (two), and fed the ball to a starting lineup that had been largely outproduced by a fantastic bench. Turner was fouled on a go-ahead layup but missed from the line. That made the Sixers 5 of 13 while the Celtics were 14 for 14.

Iguodala split two defenders and threw down a ferocious dunk over Pierce to draw the foul. He made his first free throw after missing his first four and the Sixers led by five.

Pierce led the parade to the line for the Boston. He made his first 11 attempts for a Celtics team that was 17 for 17 through three quarters. The Celtics made only 19 field goals through three.

"We've got to move the ball and continue to play the defense that we've been playing," Pierce said.

The Sixers also couldn't find their way from the 3-point line and missed their first six attempts until Iguodala nailed one for a 58-52 lead.

Garnett caught some heat after calling Philly fans "fair weather" after Game 5 in Boston.

Well, the forecast called for thunderous cheers after Iguodala buried his 3. That helped the Sixers take a 60-56 lead into the fourth and put them 12 minutes away from Game 7.

This time, the Sixers weren't blowing a lead.

Turner, who never met a clutch attempt he didn't like, went right-to-left on a drive down the lane for a nine-point lead. The 6-foot-4 Holiday brushed off the 4-inch difference and went high over Garnett for a one-handed bucket and an 11-point lead.

"Someone else was talking bad about our fans, so it was good to get this victory for them," Brand said.

While the Sixers swapped shot makers on almost every possession, the Celtics never found that third and fourth option behind Pierce and Garnett.

"We never really established Kevin," Rivers said. "Even though Kevin had points, it wasn't the type of points we needed."

Iguodala and Turner scored 12 points. Lou Williams had 11 and the Sixers outscored Boston 42-16 in the paint.

"I just want our guys to play with no fear," Collins said. Collins had the Sixers watch a highlight video from Game 7 of the 1982 Eastern Conference finals on Tuesday. The Sixers blew a 3-1 lead in that series and were forced to win Game 7 at Boston to reach the finals ? which they did.

Thirty years later, the Sixers get to try again.
